If you press Test game > Input > Map game inputs, look at the three dropdown boxes, starting from left to right, select player 1 then Joystick 0 then Normal and it will autoconfigure mostly all inputs (sometimes you'll have to map Start, Select etc manually).

Some emulators are better than others for different format, but anytime I had that issue, a different rip fixed it.
